OneNote is great!

For files, I don’t do anything particularly special — just files in folders. Though when it comes to working on a big project (a book, a long magazine feature) I do create a database in Scrivener, and make hundreds/thousands of notes in individual database entries … it’s very fast for quick re-finding when writing …
